Though they work in different ways, the primary aim of both homeopathy and modern medicine is to alleviate pain, suffering and cure diseases in people. Both of these have different underlying principles and methods of dealing with the ailments.-

Homeopathy works to eliminate the disease completely from the patient's body while the main aim of modern medicine is to control the disease and deal with its symptoms.
Healing Process

In modern medicine, the treatment does not take into account the body's self healing capacity. In homeopathy, the treatment does not work directly on the body but actually helps the body to heal itself naturally.
Diseases

With modern medicine, diseases need to be measured and calibrated. Unless, it can be measured, it is not classified as a disease. Whereas with homeopathy any change in the physical, mental, emotional, or psychological state can be considered as an imbalance and is taken into account and treated.
Side Effects

Modern medicines have associated side effects and illnesses in many cases. The side effects and risks of homeopathic treatments are not well researched outside of observational studies, but some general points can be made about the safety of these treatments, according to the National Center for Complementary and Alternative Medicine. Highly diluted, homeopathic remedies, taken under the supervision of trained professionals, are generally considered safe and unlikely to cause severe reactions. Homeopathic remedies are not known to interfere with conventional drugs; but if you are considering going this route, you should discuss it with your health care provider first.

Homeopathy means that different symptoms are considered to be the manifestations of a single underlying medicine and therefore treated with the same medicine and same homeopath. However, modern medicine means that different symptoms are treated with different medicines and at times by different doctors who specialize in different parts of the body.
Surgery

In modern medicine, surgery is often used to complement the treatment. If something cannot be cured, it is removed. Surgery is rarely used in homeopathy and the focus is on healing with natural medicines and remedies.
